The frames have a fair amount of vertical adjustment available at the mounts. For lateral, you can move them in or out by adding or removing shims at the mounting points. Have a look at the window frame fitting guide for more hints.

I have just adjusted mine after problems closing the passenger door. I can see by your photos that your door may have dropped, as the screws in the base of the door card catch the rubber seal and destroy it.
There was no movement in the hinge on my door but it had dropped a little as the stripes didn't quite match up.
I removed the cover from beneath the glove box and the side panel to access the hinge bolts. After releasing all the hinge bolts there was plenty of adjustment within the slotted hinge plates to realign the door. After a bit of readjusting and checking I got it to line up well.
The door was also sticking closed which I wrongly assumed was the misaligned striker plate. A liberal amount of silicone grease in the door latch fixed it like new.
